Hello,

In old rosetta versions symmetric design can be enforced by "sym_des_units" option. How does it work in rosetta3? I try to design a dimer, so I would like rosetta to keep the same amino acids in corresponding positions.

A) We have a separate forum for rosetta3 questions (to separate them from rosetta2.x questions). Up at the top of this page you'll see Forums->Rosetta++->symmetric design in rosetta3; you should click forums then rosetta3.0.

B) I don't think symmetric design is implemented in Rosetta3 yet. For a basic design task Rosetta++ will perform equivalently with Rosetta3 so you should just use the older code.
