I was very happy to read that "RosettaHoles is available as part of the Rosetta software package" but when I include "holes" in a *.wts file, Rosetta asks for a "DAlaphaBall_surf" program? Is this program available?

Yes, but I can't find documentation on where or how. Googling "dalphaball" gets you the right software on the first hit. Try contacting Will Sheffler in the Baker lab for information on how to install it.
